This course will assess the relationships among sequence, structure, and function in complex biological networks as well as progress in realistic modeling of quantitative, comprehensive, functional genomics analyses. Exercises will include algorithmic, statistical, database, and simulation approaches and practical applications to medicine, biotechnology, drug discovery, and genetic engineering. Future opportunities and current limitations will be critically addressed. In addition to the regular lecture sessions, supplementary sections are scheduled to address issues related to Perl, Mathematica and biology.

"The spread of antibiotic resistance is one of the most pressing threats facing global health. Every year, approximately 700,000 deaths worldwide can be traced to antibiotic resistance. That makes it crucial to identify antibiotic resistance genes (ARGs) and their transmission between humans and the environment. Unfortunately, because they rely on curated databases and are not sensitive to certain mutations, many methods can overlook novel ARGs. Now, a new machine learning method called HMD-ARG could provide researchers with a more powerful alternative. Taking sequence encoding as input, it determines whether an input sequence is an ARG, what antibiotic family the ARG is resistant to, its mechanism of resistance, and whether it is intrinsic or acquired, and even the sub-class of antibiotic the ARG resists, if it happens to be a beta-lactamase, all without querying against existing sequence databases. The HMD-ARG database is the largest of its kind..."

"Genomics research has greatly increased understanding of the human gut microbiome, but the existing reference databases remain insufficient, failing to map up to half of the sequences obtained in human gut studies. To solve this problem, researchers recently created HumGut, a comprehensive global reference database for the genomes of gut microbes in healthy humans. The researchers built the database by comparing nearly half a million publicly available prokaryote genomes with over 3,500 gut metagenomes from healthy humans worldwide, and retaining the prokaryote genomes that closely matched the sequences in healthy human guts. HumGut was approximately the same size as the recently released UHGG collection and half the size of a standard reference database. However, HumGut outperformed both other databases in classifying metagenomic reads from human gut samples, resulting in a lower percentage of unclassified reads..."

"Phosphorus is essential for life to function. It is a critical component of the energy metabolism molecules, genetic materials, and cell structures of all life. Phosphorus only enters natural ecosystems through the slow weathering of stone. Then microbes help maintain and regulate phosphorus by cycling it between its organic and inorganic forms. Understanding microbial phosphorus cycling is critical to many fields of study, like ecology and agriculture. However, researchers lack a comprehensive understanding of the phosphorus cycling genes microbes use, but the recently developed curated phosphorus cycling database (PCycDB) could help close that gap. PCycDB covers 10 phosphorus metabolic processes and 139 gene families, including several that have been missed elsewhere. Testing PCycDB with simulated datasets revealed high annotation accuracy, positive predictive value, sensitivity, specificity, and negative predictive value..."

With the expansion of huge and complex real time data that is wandering across the internet today, the dimensions of data transmitted are escalating exponentially with each passing years. This makes working with standard database systems or on personal computers difficult because of its inability to handle outsized, unstructured and complicated data. Various institutes stores and uses massive amounts of data which are further utilized for generating reports to guarantee stability regarding the services they proposes. However, the challenge is how to analyze, capture, share, store, transfer, visualize, query, update and finally manipulate an impressive volume of data that has to be delivered through the internet to reach its destination intact maintaining its information privacy. Almost all the applications developed using any programming languages requires some external component to store and access data. The components for the same could be a local network, a cloud file or even a database. While sources like the network and cloud file systems store the unstructured data, the structured data is usually stored in a typical Relational Database Management System or RDBMS. The RDBMS operates with relational data model using schema for storing data into tables and is usually queried with SQL (Structured Query Language) for data operations. Usually it’s a time consuming process to define, structure, distribute and access data from RDBMS through SQL and hence, an alternative was developed for this called the NoSQL ("Non SQL", "Non relational" or "Not only SQL") database. This edited book chapter provides NoSQL databases hands on and attention has been paid to various types of NoSQL databases focusing on the details such as installation, creation, modification and various updation of one database belonging to each type.

It then shows how to analyse a data requirement and use it to design and develop a database. Through a series of practical exercises and prepared scripts, it teaches SQL, using a freely downloadable, fully working database system (SAP SQL Anywhere™ for Windows 7 and above, MacOS 10.9 and above, and Linux)

The author works as an independent consultant. He had a career in database systems, and taught the subject for more than two decades, as a course tutor for the UK Open University. He is a Fellow of the Higher Education Academy.

This project encourages students to delve into database research (this lesson plan uses CultureGrams and TrueFlix, but any database could be substituted).  Students will research a state, find facts and pay attention to syllables and rhythm so that their words fit into the song 12 Days of Christmas written by Frederic Austin.  Students will also search for images with Creative Common licenses as well as learn how to copy, paste, and format images (bring to front, etc).
