This activity is designed to be used as a jigsaw. Although each component could be individually used as desired. The activity is meant to be conducted in a three-phase approach.

Phase 1 involves small groups of "experts" focusing on one of our narrow topics related to ocean acidification. Students work together, using the Internet as necessary, to complete a short 10-15 minute activity while the instructor roams the room to clarify issues that arise.

Phase 2 involves small groups made up of one "expert" from each of the expert groups. This interdisciplinary group will work through a short 10-15 minute activity that encompasses the knowledge from each of the "experts" while the instructor roams the room to clarify issues that arise.

Phase 3 involves the entire class as a whole and to discuss and reflect upon the findings from each interdisciplinary group. The instructor leads this discussion.

Olivine Crystal Structure

This exercise is based on recent crystallographic research on the olivine crystal structure published by Redfern et al. (2000). The authors of this study synthesized Fa50 olivine olivine (MgFeSiO4) in an experimental apparatus at temperatures ranging from 100 to 1250 ÂC, quenched the experiments, and used in situ neutron powder diffraction techniques to investigate changes in the synthesized olivines as a function of temperature. While this study reports cutting-edge materials research carried out with the latest crystallographic techniques, the results are educationally instructive and illustrate important concepts normally covered in an undergraduate mineralogy course.

In this exercise, students are guided into the American Mineralogist Crystal Structure Database to retrieve and download published crystal structure data for viewing in either the CrystalMaker or XtalDraw visualization software packages.
The students are instructed on how to manipulate the structures and are asked to plot some of the crystallographic data from this study on graphs using a spreadsheet program such as Excel.

Olivine Thermometry

This assignment is ostensibly about geothermometry, but is also part of a sequence of assignments where students learn about mineral components -- what they represent (in regards to solid solution phenomena especially), and how they calculated. I begin with olivine because its components are simple, and reasonably good thermometers do not require long equations. I also use this assignment to teach about binary solid solutions and phase diagrams, though the interpretations of such are based within other assignments.

This is part of a sequence of assignments where students learn about mineral components -- what they represent (in regards to solid solution phenomena especially), and how they calculated. Though students will not use a binary solid solution diagram per se, I use this HW assignment to re-emphasize such concepts. This assignment also allows students to begin tests of equilibrium, so they must understand the concept and use of an equilibrium constant.

The Online Macromolecular Museum

The Online Macromolecular Museum (OMM) is a site for the display and study of macromolecules. Macromolecular structures, as discovered by crystallographic or NMR methods, are scientific objects in much the same sense as fossil bones or dried specimens: they can be archived, studied, and displayed in aesthetically pleasing, educational exhibits. Hence, a museum seems an appropriate designation for the collection of displays that we are assembling. The OMM's exhibits are interactive tutorials on individual molecules in which hypertextual explanations of important biochemical features are linked to illustrative renderings of the molecule at hand.

Why devote a site to detailed visualizations of different macromolecules? In learning about the intricacies of life processes at the molecular level, it is important to understand how natural selection has fashioned the structure and chemistry of macromolecular machines to suit them for particular functions. This understanding is greatly facilitated by the visualization of 3-dimensional structure, when known. So, if static views of molecules (even in stereo) are worth a thousand words, then interactive animations of molecules should be worth much more. Indeed, we have found the types of displays represented here invaluable in gaining an appreciation for the details of key biochemical processes.

As Carl Brandon and John Tooze stated in their classic text, Introduction to Protein Structure:
"Molecular biology began some 40 years ago with the realization that structure was crucial for a proper understanding of function. Paradoxically, the dazzling achievements of molecular genetics and biochemistry led to the eclipse of structural studies. We believe the wheel has now come full circle, and those very achievements have increased the need for structural analysis at the same time that they have provided the means for it."

It is our opinion that structural analysis should extend into the classroom: as students learn about cellular mechanisms it is important that they study the chemistry of the molecular machines involved. These considerations have motivated the construction of the OMM.

The OMM is part of a collaborative effort by faculty and students interested in macromolecular structure-function relationships. The primary authors of some tutorials are students of David Marcey and he serves as author, co-author and site editor, and assumes all responsibility for content. Any criticisms, suggestions, comments, or questions should be sent to him at: marcey@callutheran.edu. All tutorials are copyrighted.

The OMM was started in 1996 for a Molecular Biology class at Kenyon College, where DM was a professor in the Biology Department (1990-1999). The OMM is now developed and housed at California Lutheran University, where DM has been a professor since 1999.

Understanding organic chemistry requires active studying. Studying Organic chemistry is akin to playing a new video game or learning to play an instrument. It just doesn’t come easy naturally. One cannot watch other people play piano/video games/teach Organic chemistry and become an expert on it. One must actively play/draw structures using a pencil and paper to draw and redraw structures, write reactions, and explore stereochemistry. Like a painting class!

Long Description:
Due to the high price barrier, about half of Organic Chemistry students at KPU do not have access to the textbook. This has become a serious issue that significantly affects the learning outcomes for the course. The creation of this open textbook is intended to provide a solution to this problem and help students get success in this course.

The book contains ten chapters, with the contents cover from the basic concepts on chemical bonding, functional group, to stereochemistry, spectroscopy for structure determination (IR and NMR) and organic reactions (nucleophilic substitution, elimination, radical substitution of alkanes, addition and oxidation reactions of alkenes, preparation and reactions of alkynes).

Organic Chemistry is a challenging subject for lots students. To help readers understand the concepts more easily, simple and concise languages are intentionally applied in the book. The featured shaded textbox areas are included frequently in the book, where readers can find useful learning tips, reminder of common errors, comparison between similar concepts. To help readers develop the problem-solving skills, a small section labelled as “strategy” is usually given for the examples in the book. Readers are encouraged to try solving the problems by themselves with helpful hints provided in the “strategy”, and then compare their work with the detailed solutions provided afterwards.
